I am using a CRJ-900ER for two routes with the same seating configuration for both aircrafts.
I switched swapped the schedule for both planes and the seating capacity for two of the longest routes on the schedules is reduced by almost half of both routes when they had full capacity on their original aircraft.
Do different aircrafts of the same model have different capabilities?

Most likely you have created the schedules long time ago before we updated the performance data of the models.
The CRJs were somewhat negatively affected as the "old" data was way out of line. So when you switched schedules, it was now using the new data while previously, you still were based on the old performance data.
I doubt this, Matth - the TO is a member since 30.05., and the update was before that date.
