Topic asks the question, but what I did was I had to cancel all flights on a couple of aircraft's because some error on my end. Now the flights looks to stay in the flights list, taking up space for new flights...

You deleted the flights in the "Flight Plan" tab and/or they are canceled in the "Flights" tab too? Or what do you mean with "taking up space for new flights"?
What I did was:
I made flight numbers, made schedules, and assigned aircraft's to fly them. Then I activated the flights so they show on Fleet management/flights. I then found that I did something wrong, so I cancelled them. Now they are still there showing ass cancelled (taking up 17-18 lines). I then reactivated the flight plans (with 3 days delay), but only the cancelled flights are showing...

Don't worry. It is a scrolling system. Flights on top will be deleted and new flights will be added at the bottom. It is always a time frame of three days. Will be done by the system automatically.
In this case simply wait ;)

there can not be two flights with the same number on the same day even if one of them is cancelled. you either need to wait three days as SK said or you need to use new flight numbers if you want fo activate in 24 hours
Alternative: delete the flight plan, delete the flight numbers in the Flight Numbers Management. All history of those flights is now gone.
Re-add flight numbers and schedule the flights again.
This way you don’t have to wait three days in case you want to use the same flight numbers right away.
