Sorry I am probably being really stupid here, but if I join an alliance does it automatically sign an interlining agreement with all members of the alliance? The Wiki on Alliance’s does not seem to explain this very well…

No. You have to sign IL agreements with the other alliance members (in case your networks meets each other - otherwise it is waste of money).
