For a domestic run operation, what is the advantage of having a via flight as apposed to two seperate flights?
In the following example:
Airport A : Origin
Airport B: Via destination
Airport C: Destination
1. If B does not have possible transfer, then if I operate A to C via B, then can I still carry passengers from A to C going via B. As apposed to two seperate flights A to B and B to C, then my understanding is that I could not carry passengers going from A to C? Is that correct? Or is the fact that the same plane continues through make this possible.

3. Do via flights show up on the ORS more easily - ie. because they are counted as one less flight? Assumeing I dont want to operate a direct flight from A to C?

Passengers with final destination C can book flight from A to C via B, even though B is transfer impossible, in this case the passengers with final destination C will stay in the airplane while passengers with final destination B disembark in B. There might be demand going from B to C too, so it should help fill the second leg. Other benefit of via flight include extending your aircraft range or increasing your payload, in case your domestic airport is located in another continent.

Even without via flights people stay in the aircraft for a flight that takes place after. I see this with aircraft flying Lima-Cuzco-Arequipa-Cuzco-Lima on the middle legs often. Neither Cuzco nor Arequipa allow for transfer (not sure why in the first place).

Off topic, but a number of airports are flagged for no transfers because it significantly increases the number of permutations between the origin and destination. More calculations means more stress on the servers. There is always one airport within a country that is capable of handling transfers, just to facilitate domestic connections and to provide a hub for a national airline. If you can make a logical argument as to why a country needs a second hub-capable airport, then send an email off to the support team.
Back to the topic, most players will never have a need to use a via flight. The game treats it in the exact same manner as it would a connection with two flight numbers. The only reason that I've found, was for airlines operating under the African treaty, where a via flight is needed for traffic rights to the fifth freedom segment. Unofficially, they can also be used if you are in danger of running out of flight numbers, but that's complicated and it's easier to just open a subsidiary and gain another 9999 flight numbers.
There’s no difference whatsoever between a via flight and two separate flights, they’re counted as separate flights anyway. Passengers can stay on the plane and move on to the next destination even in transfer impossible airports regardless of whether it’s a via flight or not.
The only exception to this are special traffic rights laws in Africa and the Caribbean which only work with via flights.
